ncRNA prediction does not work

Hi,

when running prokka 1.14.6 with --rfam 0 ncRNAs are found. With prokka 1.13 several were detected and running the cmscan code from the logfile separately also resulted in the detection of several ncRNAs.

Unfortunately I am having the same problem using prokka14 1.14.6. I do not get any ncRNAs in my test genome, while Prokka13 found over 80 in the same genome.

After the original poster and I realized that we are in the same institute, we found that the problem was with our internal installation of Prokka.

The dependencies hadn't been updated when going from Prokka v.1.13 to v.1.14 and we still had cmscan 1.1.1, which seems to be incompatible with Prokka v.1.14.

As Prokka does check the versions of dependencies and prints them out in the log file, maybe it would be possible to get a warning when trying to use an incompatible version in the future.
