The cleanup step, replaces non-numeric values with an empty string. In the event that an inferred allele ID is present results in a negative value for the allele id (INF-8 -> -8). When comparisons are then made it will result in incrementing distance and inflating the pairwise distances when subsequent identification of the new allele 8 is present.
