Intercept window close, pop up are you sure if isJobStarted

Intercept the window close event and pop up the "are you sure" box. Also make sure the "are you sure you want to quit" box properly fires the FileSaveEverything method.

If you close the main window using the window manager close button, it does not show the popup. I will push a commit that fixes that very soon.
