Theme Customization boilerplate file

As now I'm not completely sure where to put Customizer Objects. Maybe it's a good idea to include a boilerplate for this as well? Like a app/structure/customization.php?

Good idea.

I would put that file in the same directory as you proposed, but maybe give it customzier.php filename. It is always better to stick to the names used by Codex.
