Unwanted rewriting project.mml from osm-carto

Merging #2614 allows me to run current osm-carto code from git repo, however making a simple change in style.mss and saving it causes unexpected rewriting of project.mml too. I don't know what could be the reason and how to avoid it - does anybody else have some clue?
