Tools not found with --shell & remote execution

--shell causes us to create the temp dir & download everything into it. However the shell that's set up refers to local paths for tools which are in the wider repo and (generally) haven't been downloaded. Either we should make them be downloaded or (probably better) set the env vars within that shell as remote execution would do it.
