Mainly on the containers:

• Conda declarations are great, we can build singulrity/docker images with wave for that or use the mulled containers.
• Drop souporcell or add it to bioconda(shouldn't be too bad), containers will get built automagically

Hey @Emiller88 ! It's great to see you here. I kinda remember how things work :)

Souporcell is a major tool that we cannot drop. I am not sure how easy it is going to be to add souporcell to bioconda. I fear it might be challenging.

Would you be up for attempting to add it? If not @wxicu might be able to have a stab at it.
