Consider moving the whole `.vagga` to `storage-dir` not just `.roots`

This will help with running vagga in vagrant on windows (you can just make a config instead of doing mount --bind). I'm not sure why this wasn't done this way at the start, but probably because I didn't know about windows/OS X issues.
