`KeyError` related to deleted files in the sphinx agent

Expected behavior

Don't know exactly how to reproduce this one, but I deleted a file and I started seeing KeyErrors in the logs - I'm going to assume from the content overrides?

Actual behavior

KeyErrors should not be raised
