Improve Java code gen - inheritance and formatting

Resubmission of #1093 now targetting master in line with @wing328's suggestion.

This now builds on #1099 / #1100 / #1101 which the essential fix of the same problem, but this hits a few other cases and addresses the misleading method name.

Is this still current? I guess the actual code changes need to be rebased onto current master, and the samples then regenerated.
