It looks like there is no specific version of sphinx that readthedocs uses so I have checked that part of the list off.

I think point 2 is addressed in #1027

Have you tried to do the update without going through a VM? It is possible that there are passthrough issues between the VM and the hardware.

Can you please post the flow graph that you used to generate your initial set of graphs with both the red and the blue plotted?
