I sometimes bump into this problem with bam diff tool, it seems the comparison does not begin. unfortunately i couldn't upload bam/sam files here.

Hi has this been resolved? I encountered a similar issue. There was no output generated from the --out option, meaning I have stipulated the --out outfile.txt but there was no file at all.

It seems that it generates no output file even with --out if the two inputs are exactly identical. Could someone please verify this?
