Summary:

Convergence diagnostics reported by stansummary utility use split-rank-normalized Rhat and ESS, following paper https://arxiv.org/pdf/1903.08008.

Intended Effect:

Better convergence diagnostics.

How to Verify:

Unit tests

Side Effects:

Output of bin/stansummary will have different set of columns, and slightly different messages.

The new -f flag has some unituitive behavior. I'd expect the following commands to all be equivalent:

$ ./bin/stansummary    ./src/test/interface/example_output/bern1.csv -f ./src/test/interface/example_output/bern2.csv 
$ ./bin/stansummary -f ./src/test/interface/example_output/bern1.csv -f ./src/test/interface/example_output/bern2.csv 
$ ./bin/stansummary -f ./src/test/interface/example_output/bern1.csv    ./src/test/interface/example_output/bern2.csv 
$ ./bin/stansummary    ./src/test/interface/example_output/bern1.csv    ./src/test/interface/example_output/bern2.csv 

But the first prints Inference for Stan model: bernoulli_model 1 chains: while the others print 2 chains.

I'm also not sure this is necessary. The existing code works fine if -i is passed last, or if the standard -- is used (see Guideline 10) :

I'm hoping the above is the last issue, but it's hard to say. I don't know if it is necessary to touch the code as much as this PR does -- it seems to me like, in the abstract, basically only changing the get_header and get_stats functions could be enough? And then it would not require all the additional review on the reordering etc, while maintaining existing behavior

Before updating the tests, this diff is only at +59-76, and it adds the ess_bulk, ess_tail, MAD, and new R-Hat to stansummary.

If you do want to stop plugging away on this I'd be happy to push it further
