How to actually link/install

I just want to know what is the file you are actually linking to your HTML/JS. I come across this all the time, the developers just expect you to know exactly what to do when installing. You have 3 folders and 6 files in the Quo download, but no indication anywhere on how it must be linked or how it works with Javascript. Do I link it in the html (Which ever file that may be), then just call it in my js file with the $$? Just some sort of indication of what goes where.
