New Missions
A good starting point for expanding the mission system would be to create a new mission for each race. They could be pedagogical to help newbies learn the game, for example, it could be a mission to resupply some port with a certain good to teach them how to trade, or ask them to scout some sector. Or they could be just for fun like the current Salvene mission.

Since NPCs are being tested. I can see mid-late game mission is to hunt a certain NPC or NPC guild that are all very fast and if anything really random. The way they are in beta they are very one track minded. I've been hitting ports to see if I can make them change their ways. :P
Another mini mission to teach combat. Go to this special bar and get equip with another newbie laser and go hunt down a certain NPC, known to be roaming a specific area. The area could be random or placed in a location where there are many stores (UNO, CA, Banks) so the area cannot be lined with forces where others may just go and hunt newbies. Or I don't know if there is anyway you can implement a warp and galaxy that only italic newbies can go into.
As with the Salvene mission, an array of mission could be developed so that during the evolution of the game, and also during the low action times that are promoted in the middle and the end of the game, people would be more independent of the trade for xp gains. Missions could go about gaining (special) mission weapons or small upgrades for your ship (for instance, instead of paying the SMR credits in the bar). There could be missions as detailed as, for instance, giving you insider information about an alliance, but these would have a very high difficulty level of being accomplished. Some missions could also be used for basic stuff, for instance, I see people shooting armour weaponry before shooting shield weaponry, and that can only mean they are not aware of how it is more efficiently configured. Another thing is that for beginners (the italic ones) they should be able to gain a good bit of xp with the newbie specific missions, so that they gain motivation to continue with the game. If not, they probably start seeing more experienced gamers flying high with the xp numbers and assume they will never get there...
