UI showing on top of Atom's footer bar

The UI is showing up over Atom's footer bar:

This scrolls together with the file contents. Seems to be a z-index issue. Atom 1.9.0-dev-7253514, Merge conflicts 1.4.3.

I am having the same issue, though it is not only the footer bar, it does the same in the header bar, and sidebar for me as well.

Using Atom 1.7.2, Merge conflicts 1.4.2, Ubuntu 14.04
