https://github.com/super3/peercoin.net/commit/772f53e4bf0f911d99ccefa82a9f4a7034636ac2 was merged into peercoin.net but was not picked up by the bot. Why is this and can it be fixed?

Because it's older than the first deposit on the project.

On the tips page: http://peer4commit.com/projects/50/tips it shows that older commits than mine got a reward. (My commit was 15 days old, but only merged 2 days ago, after a few commits that have the reward shown).

It's the "commiter" date that is used.

I haven't changed that from tip4commit code. Maybe it must be changed.

I think that must be a bug then - if a commit is older than the project, but gets merged when the project has money in it then it doesn't get paid.
