Sadly, the JavaEmbeddedFrame is shown in the window list.

FYI, JavaEmbeddedFrame is a somehow a workaround of Java to be able to create Tray Icons. Blacklisting the JavaEmbeddedFrame to now show up in the list would be awesome!

Basically i can just think of one java application with a Tray Icon and that is JDownloader.
