Repulsor-craft saved over water reload to bottom of ocean
Hovercraft appear at the bottom of the ocean when reloading it (quicksaves, physics range, etc) above/on water. VesselMover puts it on the surface but that's not the point
Did you power down the repulsors and land on the water prior to leaving physics range?
This is the same problem that the airships face, and why the air-park mod exists. (Stock code problems and nothing that I feel like solving; especially as other mods already exist specifically for that problem)
Edit: I might be able to cheat it by telling the stock code that the craft is 'splashed' instead of 'grounded' when repulsors are used over water, but I'm not sure how it will handle reloading such craft (it would probably place them into actual splashed position).
