I would hold off on this until JDT makes the switch.
I understand, but considering that most new Bndtools users will be coming over from JDT, it would be best not to "surprise" them with unnecessary UI differences.

Not able to duplicate this on 3.1.0.REL - The only thing that appears to stick around is the Workspace repository in the Repositories view.
I lied - there is no error inside eclipse, but most of the cnf directory sticks around on disk.
