Assembly issues, no combined gff file

Hello, I am trying to run the Finder With a bunch of RNA seq data. I am getting all the alignments files, however, in assembly psiclass is running into some problems as it creates empty individual gff files and no combined one. Are there any obvious solutions to this problem? Thank you very much for your help.
