Gff arrows plotted in wrong position

Open bmansfeld opened this issue 4 years ago • 4 comments

Hello, First of all great tool - so easy to use and the plots are perfect for publication!!! I'm not sure if it is an issue with my gff3 file or some incompatibility, but it seems that the direction arrows on the gff track are being plotted at the right most part of the plot. see image below. It does look like this is the case for the Figure1 in the preprint too.

Hopefully it's an easy fix. Thanks again for the great software.

Glad you like it! The location of the arrows has been a tough decision. We decided to place them at the far right to decrease overplotting, which becomes a more and more difficult problem with very large regions. We're open to suggestions on how to improve the plot scalably, of course

I wonder if the directionality of the genes are not so crucial in a large region? For me in a plot like here I feel like it makes it difficult for the reader to see that the deletion is in the "promoter" region of the gene as apposed to downstream. Perhaps an option tag for plotting arrows --arrow_placement with some case options? The figures have a lot of information already I think having to scan the x-axis to find the directionality might be too much... This is just my opinion obviously. Again love the software, it's helping me validate our assembly SVs. Great job!

Very helpful feedback, thanks! We'll take this into consideration as we plan future versions. Hope samplot serves you well!

The GFF plotting has been updated in https://github.com/ryanlayer/samplot/pull/158 to fix the missplaced arrows.
