Is RepeatMasker suitable for use with transcriptomes?

Hi, @jebrosen What do you want to know? First, In some articles, I saw running RepeatMasker with transcriptome. Is this approach feasible?

Second, There is no cotton species in the library, but there is Gossypium raymondii. Can I use this or rebuild it? If so, should I choose the genome or the transcriptome in this case?
