Are those spaces? They look quite strange, do you have the width for leading spaces set to only a few pixels in Emacs? From further down in the same buffer it seems not to match up with other spaces.

Also can you check the output of the same protobuf formatting command run directly? Does that have the same output?

It works fine with format-all, and with command line directly, there is no space at the beginning of file.
