Better CLI documentation

Current docs for the CLI are pretty bare (both on the website and internally), need better docs (use Doxygen and/or Notion, in the source code?)

This is probably something to be done after Click upgrade because significant parts of the code will be rewritten by then.

Also sometimes the CLI docs are wrong, and this would fix that issue with automated docs
