Improve documentation of _required_modules parameter

Describe the Change You Would Like

We currently only document _required_modules as an option for apply_prep, even though it's also available for apply. The reference documentation is the only place it's mentioned, and it doesn't provide any context for why it's useful. We should expand that and also describe it in the "applying puppet code" section of the docs.
