Let user specifiy output directory

This should be a command line option as mentioned in #613

It can be in both the parameters file and in the cli. It's more useful in the cli, but it's going to end up in user_inputs anyway, so might as well have that capability. For our apps, we can have the a cli entry override whatever is gathered from inputfilereader.
