Add support for external apps

Currently, the apps are set up such that they have to be in the phaseField/applications directory because the paths to the includes and the core library are hard-coded. External apps are possible, but it requires modifying these hard-coded paths. We should add improved support for moving apps outside of that directory by having an environment variable that points to the core library installation.
