Remove `pre_install` from install specs

Update SWE-bench mirror repos with new commits that have already applied the pre_install changes, then update SWE-bench datasets with new base_commit shas to point to these new repaired versions.

Mostly for sphinx, since local installation updates dependencies automatically which errors out due to version requirements.
