Using PnPResponsiveUI with customized css/js files as part of Infrastructure Site colelction deployment

I would like to deploy your PnPResponsiveUI using a separate Infrastructure site collection as it can give me one source of truth. However, customization I applied to SP-Responsive-UI.css (in my case to hide OneDrive and NewsFfed custom tiles) is ignored. For some reason my added css script is removed from SP-Responsive-UI.css file at time of installation. Is this by design? If so is there a way where you can allow the flexibility by allowing customizations enabled whether Infrastructure site collections are used on not?

FYI, I am using your script inside a SP 2016 on-premise environment.
