How to create a purchase from a checkout?

Greetings,

I'm making a plugin for a couple of stores and I have a Checkout object (CART) and I would like to create a purchase from that Checkout (with a tokenized card or manually entered details). How would that work? I don't understand the difference between a Transaction and an Order, thanks
