Syncing multiple git repositories

I'm trying to sync two git repositories (one personal, one work), but as soon as I add the second repo, I get this error:

Refusing to update because there are uncommitted changes.

I checked the git repos using another client (mgit), and they seem to be clean.

Is this behavior supported already?
