[Next Major] Remove deprecated parameters

Remove mwWikiPath and mwIndexPhpPath options as they are pulled directly from the wiki since #2456

We should remove all deprecated CLI parameters in next major: at least mwWikiPath, mwIndexPhpPath, and keepEmptyParagraphs as of today
