AnalyzeTool can give wrong results for Moco results

Using Moco's analyze() functions gives different results than using AnalyzeTool. In particular, this at least affects active muscle force calculations (MuscleAnalysis did not seem to have controls set correctly as the forces were are very low). More testing to be done to figure out complete scope of the problem.
