the test_ngam_presence is not passed in my model and I do not understand why that is the case.

"reversible" is set to false, the reaction is in the cytosol (the compartment with the most metabolites) and "atpm" is presence in "name" and in "<rdf:li rdf:resource="https://identifiers.org/bigg.reaction/aptm"/>".

Don't know if that's a typo here or in your model, seems your p and t are flipped in <rdf:li rdf:resource="https://identifiers.org/bigg.reaction/aptm"/>.
