Moving thread or message to different folder creates duplicate copy of message

I am using my own hosted Nylas sync-engine. My mails server is Hmailserver for emails. When i move any email received in inbox to trash. It's shows me two copy of that message.

How to fix this issue?

Hi, I really want to acknowledge the latest status of this issue since I am encountering the very same one. Have you solved it?

I am not sure (as I m no longer working on it). but may be upgrading to latest sync-engine fixed it.
