Just wondering what kind of software is used to draw this diffusion process

Thank you for your interest. The 2D and 3D diffusion visualizations themselves are done using python and matplotlib. The other things around are powerpoint. The animated version on the project page is created by rendering all frames and combining via ffmpeg.
