FR: Apply default flags to new executables automatically

It seems as though when you get a new version of FSO it always has no flags, even if you've previously used 'apply to all' for a set of flags. My own intuitive user expectation is that if I apply to all, it should apply to all current and future versions of the engine. It'd be nice if the tool followed that expectation.
