[Bug]: File deletion due to false-positive conflict leading to data loss

Bug description

File gets deleted due to conflict even though no conflict is present.
Steps to reproduce

Install Nextcloud Desktop and use the virtual files feature to setup the Nextcloud folder
Reboot as instructed by the installer
Move a file into the Nextcloud folder to upload (in my case a 32GB file called RaspberianBackup.img)
Sync errors out, proceed to pause the sync
Reboot (might not be necessary)
Delete the file and move another file into the folder (in my a 4GB file called RaspberianBackup.qcow2)
Continue sync
Observe that the new file gets deleted
Expected behavior

The file shouldn't get deleted and shouldn't show up a an conflict

I have not yet tried to reproduce it a second time, I have listed the steps it took to get into this mess though. Additionally the server log is only an excerpt of the 2.3 million line log file.

Anyone get any further with this? Also experiencing it. Seems to happen intermittently when the sync process is checking for new files to sync, then new files are updated during this process.
Completely screws things up.

Is there a way to clear the "conflict alerts"? I've had to kill the process as it keeps trying to delete a bunch of content it hasn't synced up. Tried with the RC also and it's doing the same thing.
What is the logic for deciding that an item is a conflict? Is it checking a DB entry somewhere? I know with a lot of other similar software it keeps a copy when conflicted, should that be happening here? Currently it just removes the local file.
