Unintended Subsampling

Hello and thank you very much for developing this software :) When assembling mitogenomes using NOVOPlasty, for 2 out of 5 samples the reads have been subsampled, even though I havent set any "Max memory" usage. Since "it is recommended to use as much reads as possible" and these 2 samples have particularly lower coverage, I wanted to ask if its possible to change this and assemble using 100% of the data (right now the .log informs that only ~50% was subsampled). Also, these were the only samples for which I used merged reads as input. Could this cause an issue somehow?

Hi,

It never subsamples automatically, it means there is a problem with the read ids. I guess you merged datasets with different read id structures You can send the first id of each merged file and I can have a look You will probably have to convert to one type

I also tried to run NOVOPlasty using r1 and 2 separately. For one of the samples, it worked but the contig produced is shorter than expected. For the other sample, I get an empty Circularized_assembly file. I tried doing what you suggested on issue #148 , but it did not work.

remove everything after 1:N:0 or 2:N:0 and I think it should work. let me know if it doesn't

Hi! I tried that and unfortunately it did not work :/ when using r1 and r2 separately the problem isnt the subsampling anymore (Subsampled fraction: 99.92 %) but I'm getting an empty Circularized file for one of the samples...
