I also had the same issue with ~8k files. I tried what Froblinkin suggested. Running getCounts with a quarter of them takes about 30-40Gb of RAM and did not report...

Same warning message. Any ideas of how long this step takes? or something is going wrong? No results after running for a few hours on 20k cells
