Error running Rascaf

Good afternoon,

I am trying to run rascaf to improve a draft genome that I am working with. However when I try to use it I get the following error

Unknown genome name: k141_3

k141_3 is the name of the first contig on my assembly.

Can you help me, if I am doing something wrong?

Can you show me the commands you used?

This error usually happens when using a wrong BAM file containing the alignments on another genome.

Hi, Don't know if the reason is the same, but I had the same kind of issue. FYI, turned out that it was caused by the fact that my .fa file was in dos format (0d 0a). dos2unix fixed it...

Hi! i am following up on this (attempting to use rascaf for improving genome assembly). I have attached the commands used prior to rascaf. I will attempt to use the .fa conversion to see if it fixes the problem, but I wanted to go ahead a try to get a general understanding of what is wrong because my fa file was created in and has only been used in a unix/linux environment.

***Edited I have attempted the dos2unix conversion and I still got the same error.
