alr search should include external by default

Externals implementation has evolved a bit over time; I seem to remember they originally introduced slowdowns. Perhaps nowadays it would make more sense to have a `--with-sources` or some such...

Hi @Joebeazelman , indeed at present Alire won't ever look into the `gpr` file, leaving the door open to this inconsistency. This could be a future enhancement.

@dalybrown, you're right that the check is premature in the sense that you may only want the generated manifest. In 2.0 it will make sense to disable that particular check...

Allow running "alr publish" in msys or mingw shell

I'm unable to reproduce with either a MSYS2 or MINGW64 shell; the publishing assistant questions stop for my choice normally. This is with a build from master.
