Write configs after starting threads

@Drewsif, can you help me understand what is going on here? I'm mostly confused about why the configs are written after the threads are started.

If there is a new module that isnt in the config we write the defaults into the config incase it need to be changed later. Its done after the threads since we will have all the default config options loaded and we can look for missing modules.
