Fix Markdown markup

This PR:

  1. Fixes numbering and indentation so that Markdown will output appropriately nested ordered lists.

  2. Makes the comments HTML comments.

  1. Numbering: We chose the numbering scheme on purpose as it's easy to read especially if the list goes over a page. With the current numbering scheme you can see the entirety of the section number. Do you know of a way in markdown to do that?

  2. HTML comments: For now, we want the comments to be visible on the page while we are getting feedback from the community instead of hiding them as HTML comments.

Markdown doesn't support numbering styles, just list types: ordered (numbered) or unordered (bullet points). Which numbers or bullet points get displayed is up to the style sheet for the webpage where the Markdown content appears.
