moa multiple file sets

Hi Mark,

The new version of moa throws erros when the filesets are not properly set, it's nice, but somehow it limits the number of files you can set.

For example, the old "mumner" template, you can set the fastq files sets, and a reference file, but now, it will generate the following error:

Error: Template error Error: More than one "set" fileset defined

Is it possible to make the set somewhat flexible??
