Currently the tool works one way, triangulating meshes etc. This makes sense as generating lightmap uvs would normally happen with assets ready for a game engine. For ease of use (ie. not having to save or undo) it would be good to retain/recreate the original faces
Pack Only option recreates the faces now. Xatlas will split along triangles; I'll look to see if I can provide Xatlas the face information so it can avoid splitting them.
