When using the latest 4.5 version of matomo i get some errors relating to files that should be hidden.

Which recommends

Should this be added directly to the config for the docker apache version? Happy to do this PR myself but wondering if this is normal.

Using the matomo:latest image (currently 4.7.1) I ran into the same issue - is there something new meantime?

This still seems to be a problem in 4.10.1!

We are still having the same issue on latest version (4.13.3). This directories should be protected automatically by Matomo.
