Maybe the option is not so much interrupting but controlling how much you want the physics engine to come up with the "perfect" layout. Maybe something like a quick/balanced/perfect slider...

Upvoting this as that would definitely help when a manual re-layout is necessary.

There are probably considerations to be able to exchange that layout between people as you collaborate.

@izmalk Being able to query rules and see their dependencies on other rules would also be beneficial. I was talking about this with @tomassabat in the context of rules debugging...
