Confused by the NMF clustering and program identification

Great work and Thanks for sharing your data and code.

After reading the methodology, I find myself confused by the way you used NMF to cluster cells and infer programs. Could you elaborate more on this part? Are the programs used to help cluster cells the same as those to infer programs?
